ok so simple debate. logic.
file the axle. if you are half a mm off you're going to be about 5mm off at the rim.
if you just file the lower edge of the dropout you won't have any chance of mucking up the alignment.
i'm not debating whats done in shops or whats possible or whats NJS for this dudes city bike. i'm arguing that the method i've described is the best way to make the bike work with out messing up the alignment because you literally aren't touching any contact points that dictate the alignment.
finally, sheldon did that so he could adjust the chain tension, so you're taking that example out of context. he used that to actually generate play in the dropout... not make something fit.
done with this now. sorry to ruffle feathers. just an opinion

I reckon someone - and doubtless it was before Sheldon - had this problem and having experience of an axle made with flat sides decided to file their axle and that's where the practice started.
There's a big difference between an axle made wi flats and the result you'll get by filing your own axle or even getting some ham fisted mech at your lbs to do it for you though.
Personally i'd rather make a small adjustment to my dropout's/trackends than a proportionally huge adjustment to my axle. -
