its the correct way, and is NJS.
I know this because the blokes at Kalavinka told me so, when they used their industrial axle filing machine to do it.
Softer metal of the axle vs harder metal of the dropout.
5mins max compared to 15mins of trial and error either side.

I'm building a Beater. So far I have a Venom frame from the 1990s, with 531 tubes and I've just bought some Campognpolo Triomphe cranks and ring (52T) offa Ebay. Trying my best to temper my spending to remind myself its a beater: I need it to be locked up outside for most of the day while I commute to Brissle.
I'll post piccies soon, and any advice is sought after: first road/fixed build (been riding a Plug for 2 years), and esp any cheap as frites parts. I'm currently hunting (sshhhhhh) various bits on Ebay, including old Brooks saddles, wheelset, quim I mean quill and bar (debating between flat and drops). Oh and pedals and a front brake.
I'm hoping the combination of a shabby-looking bike and a fearsome lock (Krypto forgetta or the slightly cheaper Mini D) should discourage the chavs. In Cheltenham they're still interested in MTBs anyway

don't listen to anythign anyone is saying about grinding the axle. clearly some jokes around. har har.
file the dropout.
Important though... you must file the BOTTOM edge of the dropout or else you will destroy the alignment of the frame. leave the top edge alone, as when you sit on the bike it will be the top edge of the dropout which is supporting the wheel... and hence controling the alignment.

WHEN I BOUGHT MY BRIDGESTONE FROM THEM, 2 or 3 years ago, THEY WENT INTO THE BACK ROOM, AND FILED MY AXLES (NUDGE NUDGE) SO IT WOULD FIT.
THEY EVEN HAVE A BIT THEY'VE ADDED ONTO A INDUSTRIAL FILE TO FILE AXLES PRECISELY.SOURCE: My experience, seeing countless hub's already filed down, seeing Dia Compe release a version of their hubs with pre filed axles.
etc, etc. FUCKING ETC.I almost GUARANTEE you WILL fuck up the alignment of your frame, as it is VERY hard to do this well.

Seriously, modding the axle is the right way, but with caveats:
You should grind the axle equally on opposite sides, don't just hack everything off one side. You should be aiming for an axle which will fit the hole in an anti-rotation washer, not a D-shape.
You need to make the flats on each end of the axle line up (fairly) precisely, otherwise it won't fit in both sides at once.
You will need a die of the same thread form as the axle to deburr it after creating the flats. If you don't have one, make sure you leave one of the nuts on the axle inboard of the flats, as it will be much easier to unscrew it off the axle to act as a die than to screw it on after you've ground the flats.
Obviously, to do the above properly, you'll need to completely remove the axle from the hub and hold it in some kind of fixture which will allow you to keep it from rotating while you grind the two ends.
I doubt that those cheap and nasty dropouts are so precisely aligned to start with that you're going to make things worse by just taking a Dremel to the lower edge of the slot. -
