eustace, depending on your cash situation I'd recommend going to the bike whisperer people, (cheaper than cyclefit but good or so reports say) or cyclefit themselves. You could spend some time (read alot of time) fiddling with stem length/height, seat post height, bar position, cleat position, etc etc... taking bike out for a ride, seeing if it feels right, adjusting, and repeating until perfect, or someone who has experience in these things, can adjust it for you and put you in a much better riding position.
I got a bike fitting and its worth the money, and means you can take your details away and buy and adjust bikes with more knowledge of how to get the right fit for you... -

Good tip.
Set the bike up right of course but then set ourself up.
Work out a stretching routine or learn Pilates, worked wonders for me on long Audax rides.
Get more anti-inflammitory omega 3 fats like flax into your diet so that your body is less biased towards a state of inflammation. You'll ride further and faster too.

Cyclefit costs around £150 athough they will probably recommend custom footbeds at another £50. A session last two hours but the results can be transferred from bike to bike and so last forever or until your bodyshape develops.
A decent pair of Assos or Castelli bibs cost about the same and can be destroyed in one fall.
