That quote is not really about the presumption of innocence or guilt.
They are talking about a pre-trial hearing. If you plead guilty early, they take that into account in the sentencing. If you plead not guilty, then it goes to trial.

It's having you show the court that you didn't do it that is the problem. The onus is on the prosecution to show that you did.
