As much as it pains me admit, I think you're right :-( My regular road bike for a while now has been a Canyon 62cm, which suits me quite well (I'm 6.4). That frame is 58 c-c and the top tube is 58,5. The Look is 57.5 c-c and top tube 57.5, so I was thinking: saddle a bit higher and a slightly longer stem. I feel really good on the Look, but after while my knee starts to hurt ... next day I ride the Canyon - no problems with the knees :-(
The difference between the frames is small enough that you should be able to duplicate the position; the fact that you have problems suggests that you have failed to accurately do so. Get your measuring stick out and check everything.
I agree with tester, you should be able to duplicate your position. Key things to consider are.
Saddle to bb drop
Saddle nose to bb horizontal offset.
Get those two things right then focus on getting the bar to saddle distances (again horizontal and vertical) the same. Easily done with a new stem and spacers.
All easily done with some straight edges and tape measures.
Also, if you're using a different pedal system then you need to account for different stack heights and cleat positioning.
