1mm ain't nothing to cry over either way, could be lost in frame allignment easily enough.
With Paul hubs I needed a 111m BB with spacer drive side to get a happy chainline and they are 44mm I think, ideally I reckon you need a 115 BB to get it perfect.
If you go ahead painting it, sand the filler and the area to smooth it, and in fact lightly sand the entire area you paint, to key the paint and give a good base for the fade to stick to.
