That sounds about right, I think about it as grouping (non-destructive) and merging (destructive), merging can be done in many different ways, one of which is probably unite, gotcha.
Select and expand/ungroup your upper most shape until it's obvious (in the layers/appearance) that you have a single path. Then use as you see fit (for further merging, crops, removing from another shape, etc)?
Negative space is best dealt with using compound paths (Object -> Compound Path -> Make) compound paths work on letterforms, etc, as you described. Have a play...
