The story arcs for the good guys always seem more fun. If it's a decent game, though, it will be worth replaying and taking a different path. And there's always the games where you can complete a level / task / mission, and then go on a rampage and slaughter anything that moves. Right - I need a game to play. Not only do you have to kill anything that moves you also actively encouraged to destroy buildings, of which there are many, too.
