realistically you wont ruin the waterproofing, especially if it's on the flap. When the flap is shut water would have to seep through the stitch holes in the cordura, then through the holes in the liner, then through the front pocket without holes, then through cordura without holes and then through liner, again without holes.
Realistically you will be fine. IMO.
