I wouldn't worry about the holes, I use washers with a layer of neoprene layer to grip instead of cut the fabric which I'd say create a fairly dependable seal in the process.
Having done a couple of bolt-on frame bags now I do like them for their super clean look, but from a purely functional perspective nothing beats a lace-up for me.
