- Cables and housing need to be really long
- you can feel the cable when you're in the drops
- can be difficult to route past levers in a comfortable way
- difficult to affix the end of the tape whilst trying run the cable underneath at the same time. You'll probably have to tape it depending on your shifter
I wouldn't say they're good reasons though

Running bar end shifter cables completely under the bar tape, any (good) reason why not to do it?
