No, you need to remove them and use the external charger.

I read you can just run the lead out of the cable guide bolt hole so the battery is internal but you run the derailler wires external.

No, this happens mid ride. I was out on a longer ride yesterday and it happened again on several occasions. The front der just wont react. I keep pushing the buttons 10-20 times and then all of a sudden it comes alive again and shifts.

Possible that the cable into the front shifter is not fully clicked the in? Bar tape moved a little and connection is lost. You wiggle it and the connection remakes?
When installing I left a little loop so there was not tension on the connection (after having no this problem)

Fitted the @amey @motoko Long (GS) cage Di2 RD today and it works with 36T SRAM cassette without needing Wolftooth. #csb

I'd already bought the Wolftooth/36T and you wouldn't bring me your derailler, remember? Also, didn't you only run it to 32T or 34T? No guarantees it would work with 36T.

Another consideration if I was to put etap on the Tarmac would be will it play nicely with fatter rubber? Looks like the battery hangs close to the rear tyre.

I ran 29mm in a road frame, wasn't an issue

Are you still using Rotor cranks? They don’t play nicely with eTap.
