Just currently building a CX bike up, and was wondering what the best rear mech would be to go with DA shifters.. Ultegra good to use with just one ring up front? Or should I look into the Gevenalle BURD?

Rear mechs break in cx so go for something that is cheap to replace.

Can you use MTB rear mechs with road shifters?

If you're single ringing, I'd go for something with more tension (like the BURD).

MTB / Road not compatible for Shimano. No clutching mech option exists for shim road.
Some Shim road mechs can have the springs tightened up - someone else will know which ones!

on a related note - do mtb mechs survive mud better than road mechs or does it not make any difference?
