Cheers, I'd gone to bed (got bored of waiting for another image to download) and will pick it back up tonight. I have ADB/fastboot and can boot into recovery so I don't think it's terminal.
I was getting issues with clean installs before attempting to restore any form of backups which is the strange thing. I haven't tried unzipping images and deleting extra crap from those so will give that a try next.

Tip number one: Abandon your data. You should have backed your contacts up to google or to a file somewhere manually. Retrieve clean apps from the Play store. From now on when you set your phone up, choose the option "back up my data and shit to google servers". when you re-set up your phone you can restore all that crap via google. If you're really that spiced about picking through some settings after flashing a rom, you shouldn't be flashing roms.
Tip number two: I recommend method #2 on that site. when you unpackage the factory image you have to unpackage the zips within the zip as well. you should be left with only these files after deleting the extra crap .sh scripts and .txt crap:
bootloader.img
radio.img
system.img
userdata.img
boot.img
Cache.img
recovery.img
TIP3. Because i'm feeling kind, i took a screen shot of my "rescue stock" folder. yours should look the same. see below. Ignore the dates. It's something humorous Google does on purpose, i think.
