The colour really isn't bad...all dales (bar stealth ones) are over logod... i wouldn't pay to change it, just make the build very toned down around it (black for the lot). Rode a supersix evo last week for 25 miles and really liked the bike. I think its one of the best production all rounders.
If the stem length bothers you look at a shorter reach bar to enable a longer stem.
I also think unless you are building a high end boutique wheel set you seem to always be better with a factory wheel as careful shopping will result in a good price on old stock.
