Track wheel will be the standard 120mm spacing so I figure to make up the 6mm.I add 2mm spacer at each side then screw tighten the rest.
Hubjub sell 3mm spacers for this exact purpose - probably worth paying the money to do it right.
I'm unsure how to tackle the chainline as the rear hub is old 105 7speed so assume the spacing 126mm.

You'll learn how to work out which BB to buy to get a perfect chainline.If I get a new BB can I just use my current cups with the new spindle and shell to get the desired chainline? Is there anything I need to do with the rear?
AFAIK you should be able to use the same cups but I'd wait for someone who actually knows for sure.

Get a vernier caliper to measure it (failing that a ruler), and you're correct in that you need a peanut butter wrench to remove the bolt, it's most likely 15mm though.
I've got the campag wrench (£15 when I bought it) which is nice, but I think quite overpriced for what it is, I wouldn't recommend it, something like this should do:

I've been searching around but can't seem to find any answers to my question, if it's already been answered, I'm sorry!
What do you look for when you buy cranks? What makes one pair better than another apart from weight? Are they more structurally integral And hence flex less creating a more efficient transfer of power or is this negligible between different models?

I've got a 4 speed and I'm pretty sure they use the same indicator rods (the chain thingy), I'm fairly certain you can't use the 3 speed chains (I wish you could cause I snapped mine today). http://www.oldbiketrader.co.uk/ has spares but at £40 for the whole assembly, it's eyewateringly expensive, so try this guy:
