might be better to get the shimano version of the tool as it has an open end so you dont have to remove the crank arm to tighten the BB cup. If your crank arms have a little 'star' type nut at the end of the axle, you use the plastic 'pastry edger' to preload the bearings before tightening the cranks proper. It may be that you need to loosten off the crank arm(s), preload the bearings properly and tighten arms again. It's likely that the arms will come loose after you first fit them as the bearings bed in a little.
Outboard bearings are good, but from a fair bit of experience on 4X MTB's the real cheap units dont last well at all. Also might be a good idea to get the BB faced if it isn't, the outboard bearings are more prone to wear if they don't sit exactly right against the shell.

hmmm - whats the diff between fixed fixed and flip flop - i notice that the other side of the fuji hub has 2 different thread diameters - like this pic:
