My preference is for the outer to terminate at the entry point and for there to be an inner pipe as this means no fishing around through the entry/exit points trying to locate the cable.
ability to run housing all the way = easy to replace, low maintenance etc but the brake feel can be mushy/soft, doesent affect performance.
ability to run just cable in the frame = little harder to run it than the scenario above but the brake feel is more direct
I'd suggest get something that lets you run housing all the way and invest in good cables

As the frame will have disc brakes, and as I want the frame to be future proof for hydraulic hosing, the brake cable will be run with full outers anyway I think (here I come Yokozuna!).
Apart from the cleaner aesthetic though, there doesn't seem to be much point in running cables internally with full outers, but will see how much it'll cost when I get there.
As it's going to be used throughout the year on everything from roads to light CX, and everything in between, I think I agree with Mr. Vandal for the gear cables, as I want them out of the muck and crud, which should mean the gear cables need a lot less servicing and nice clean shifting.
