Commuting on carbon is fine, rode into London for 3 years 100-125 miles a week on many a carbon bike. Don't hit potholes or you'll need new rims, I've always run a carbon frame and decent strong aluminium wheels i.e. Fulcrum 4's or Mavic Ksyriusms.
