The System Six is, structurally, quite interesting due to the way they joined the carbon tubes to the alloy ones.
Generally speaking most manufacturers just bond (epoxy) the tubes together.
What Cannondale did was to mechanically lock the carbon tubes into the alloy- to do this they created cut-outs in the alloy just past the joint.
The carbon frame tubes where inserted into the alloy "lugs" before the carbon tube had hardened, and the bladder that created the void in the middle of the tube was inflated.
This forced the carbon tube to press up against the inside of the alloy, and where the cut outs where to push through.
Once sanded back everything is nice and flush, leaving a very strong joint.
=I would have zero concerns over the crack in the paint.
