I had exactly the same problem with those shimano style clips and straps, I went clipless but sound like in a round about way you're asking for recommendations for a pedal with a larger platform, the MKS gr-9 fit the bill perfectly:
I don't think the shoe is the problem as I have experienced the same issues with Dunlop and Addias trainers
