In terms of muscle toning, swimming is the best, true,
The point of the website is to show the energy burnt, it may be a diet website, and factually innacurate in places, but its helpful occasionally- like praying in church beating desk work.As an ex-swimmer the benefits of swimming are awesome- toning, CV etc, but a good run works on CV pretty well, and builds up those all important calf muscles.
However Cycling is prob better in the long run, and i advise a trip to your local lake for a really good swim + more calories than you could ever imagine burning anywhere else. (try the Serpentine rather than Hamstead). -

reason : you need no special skills to run, neither do you need to be near a water source.

the non sport specific person, will gain more fitness-wise and weight loss-wise with a half hour run than they will with a half hour cycle or swim.....swimming and cycling are low-impact so lead to less recurring sports injuries....unless you fall off / drown a lot!
