Ok if that's the way it does it then the way I'd fix it would be to have the team that didn't play in the first round twice in the second round.
Ie, in a 5 team Swiss, the first round is
A v B, C v D, with E having a bye
Challenge would then select the best games for The five teams plus an extra game for E let's say it came up with:
A v C, B v E, D v E.
The then the other team that wOuld have had a bye would be D (prob) the game between 'bye' teams is D v E.
This only messes up the logic of challonge if E were the furthest team from any other (which is quite likely in the first round but less so as the games progress).
