I think you have the right tool. What you need is to give the threads a really good clean with a small brush (old toothbrush) and some paraffin or other solvent. When they are clean you can inspect the threads for damage. Clean the crank puller in the same way.
Grease the threads up and try again.
Sorry i misunderstood. I thought you meant the extractor was too big.
