They will not take off braze-ons, you have to do that yourself. I wouldn't recommend filing them down as that would take literally days! You want to hacksaw -> file -> emery paper / wet'n'dry. If you dont get it completely flat (especially top tube cable guides) otherwise it will be really obvious after coating.
As said before, do lug lining yourself, i'm sure they won't do it. If you meant having the lugs a different colour, i don't think they'll do that either, but maybe worth an ask...
