Maths isn't my strong point but it is possible to build hubs onto rim missing a hole here and there. I think check Sheldon Brown out.
And by the way carbon fibre is a lot different to alloy, so make sure has person building it has experience with carbon first, not just an oh yeah I have built lots of wheels like that!
