velocity boy I love the low flanges on my Fulcrum Racing 1 road wheels, I love the high flanges on my Phil Woods. I really just think that the sex is picking parts that compliment the bike you are creating, for me classic track frames really look the bomb with high flanges.

As for the science, I'm not sure it makes a big difference. Stuff about stiffness, torque, lateral strength, aerodynamics, weight... I'm not going to really notice.

Go for what you feel looks better and smile.
