I also looks like the front of the saddle is higher than the rear, although it's hard to see on the pictures. Make sure it's horizontally, it will be more comfortable.

Keep that frameset. Start with brakes, MT200 can be had in flat mount or if feeling more flush, SLX.
Don't think you've mentioned what the gearing is on the crankset, could look into changing that.
Not an upgrade, bet get a short roll of 3M 8671HS tape (aka heli tape) and stop the cable rub on the head tube and heel rub on rear non-drive side. Else you may eventually need a new frame.

Yeh few little upgrades could make it feel like a new bike. Hydro brakes and nicer tyres / grips / gearing is good. enjoy! Ive gone with lower the gearing the better philosophy recently and its been a game changer. Do similar sort of riding to you by the sound of it.

In the end I fitted:
CASS: DeoreM5100 11-42
MECH: M4120 Deore 10/11sp Shadow SGS - long
C/SET: GRX RX610 46/30 Dbl 12 sp, 175mm
CHAIN: LG500 HG-X 138
One shift lever only: Deore M5100 11sp
2 x Hydraulic brakes: M4100/MT410 2pot
2 x TYRES: Pathfinder 700-38...... and the Hebridean Way ride went sublimely for me given my age and riding style (well able to handle the 12% cheeky inclines snuck in around one or two corners).
