Are there brake callipers that can accommodate wider tyres?
The problem is not the calipers, it's where they're mounted. BR-6800 will clear a 28mm tyre if the frame/fork is set up to exploit the full 51mm reach. Factory spec is 25mm, which will be at the minimum reach. BR-R8000 takes 28mm tyres according to the same Shimano specification standard.

Presumably whatever brake I choose now will face the same issue?
I have a Lynskey Peloton ti frame, with Ultegra 6800 inc short reach brake callipers.
I have been running 23mm Durano Plus since I built it but fancied putting 28mm tyres on it as we plan a move to the country and more rural miles.
Fitted the 28s and they don't fit - they connect with the bridge of the brake calliper.
So, question.
What is a decent solution here?
Are there brake callipers that can accommodate wider tyres? (there must be, surely)
Are there matchy matchy Ultegra brake callipers that will do the job?
