i have been looking for an bailout train after hakone but nothing is set on stone, if we have enough energy it would be nice to ride to our hotel in tokyo.

Anyone recommend a Tokyo hotel? I'm assuming in Japan I'll be fine leaving my bike locked up outside.

You gotta stay here, it's a gem, and quite easy to book in advance compared to many places.
Then, ride over to Yoyogi park, enjoy the sun, pop into Blue Lug, up the hill to Paddlers Coffee, and round to Shimokitazawa to get some amazing vintage clothes for a bargain.

You'll be fine in most of Japan. However, a lot of urban areas don't allow street parking for bikes. You'll have to park your bike in underground storage most of the time.
The route looks nice. Don´t underestimate Hakone and the blue part of Izu peninsular. Its very hilly but beautiful. How are you going to get back to Tokyo from Hakone? You could ride along the bay to Kamakura and then through Yokohama back to Tokyo. Especially at summer nights I enjoy this ride, following the backroads next to Toyoko-line from Yokohama to Den-en-chofu and then into central Tokyo. If thats your thing.
