Sounds like rear triangle shenanigans to me.

What checks, so far, have you done on the frame?

Frame alignment is within 1mm. Dropouts aligned. A dished wheel is centred at the chain stays but not at the seat stays for the v brakes. I wonder if filing the DS dropout will give me some leeway but it's a bit of a bodge. Just trying to work out what's going on.
