It does because the guidelines specifically state that you should not head to your second home for isolation 'n' chill.

What is the reasoning with this? Other than, most ppl dont have a second home to chill at?

Look at what happened in Italy - they locked down the North, people who had second homes in the South headed there and took the virus with them. Virus spread initially in cities - people taking it to rural second homes would have been a disaster.
