Thanks for your help @kboy! According to terminal only 2 recent backups stored, no hidden updated to be found and time machine is not in auto-backup mode so I really don't get it... :/

Strange. Are you running Dropbox? Mine goes nuts every now and again so gotta reset all the local & sync file settings
