When your pedal is at the bottom of the stroke your knee should be slightly bent and your foot will be pointing slightly down.

yes exactly - which is how it is when my saddle is that high. however, to compensate for seat issues i am lowering it to a point where the knee is more than slightly bent. it feels completely foreign and legs are not used to it really.

So by leg extension im placing the pedal at the furthest point and putting my heel on the pedal so that my leg is locked out. So that when my forefoot is on the pedal my leg is not fully extended but with a slight bent at the longest point of the stroke.
I have lowered and levelled the saddle. By lowering the saddle now I have a much more bent knee during the pedal stroke which I guess will have to be the compromise. I also have a shortish arm reach when compared to leg length.
