Few days in Tokyo, night train to Takamatsu, Shikoku (iya valley, Kochi, Shimanto valley) to Kyushu (Aso mount, Miyazaki, Kagoshima). Then Okinawa.
The area around Takamatsu is (what i've heard) supposed to be a little bit dull (only industrial scenery), wanted to go there as well, but chose to go though the valley on the Yoshino river which was beautiful.
I've been cycling twice through Japan and i can highly recommend the Tobishima Kaido. Shimanami Kaido is more known, but you can combine them both to have ~150km of island hopping. This means: cycling around an Island, going up to 100m to the bridge, cycling over the sea (longest bridge is 6.8km) and again and again. For me, that's the most beatiful cycleway in the world. Ah yes - Hiroshima and Nagasaki are as well a must.
