ALL cable routing in pre 2016 Cervelo S5 is MASSIVE pita, but DEFINITELY go for electric. As @amey said - Ultegra 6870 is huge VFM at the moment and having had a few 6870 and 9070 groups the difference is purely aesthetic and g’s.
Oh, and don’t be trying to put anything larger than a 23mm tyre on it unless you want to strip both the bridges in minutes.
I’d advise health insurance if you intend to ride it longer than 50km as it’ll turn your spine, neck, hands elbows and shoulders to dust.
Other than that it’ll go like shit off a shovel on the flat in a straight line with little or no wind up.

what with internal seatpost battery ? i see an adpater exist but does it work or is it a DIY job ?

Internal battery in the seat tube maybe difficult. I think the bottom bracket shell is solid, i.e. there is no way to route the cable up into the seat tube. I went for eTap on my R5 of the same vintage for that reason.

rotor cranks as well, time to order semi compact rings. rotor noQ seems an obvious choice but would praxis buzz be acceptable ?
pro stem acquired looking for bar end junction compatible handlebars for a relatively clean cockpit.Now on to the only bit of fun, i am planning on 3d printing a battery holder for internal wiring. It will just be a simple plug glued inside the post with some kind of hook to tie a purchased/makeshift battery socket to it. If it's a decent attempt i'll document it.

latest is
semi-aero Stayer wheels 50mm x 40m, for summer use. which come in at 1650 gr.
those planet x machined brakes for some silver accents. f+f + seatpost + brakes come in at 2050 gr.
pro vibe stem to route the di2 wire into the di2 hole on the top tube.
semi compact chainrings i am not sure what to get ...The 3d printer dude is freelancing outside of my office so this is on hold.
Could also pop this in the which groupset ? section.
I got hold of this s5 vwd, in decent condition but with slight paint damage here and there.
The plan is to build it as a regents parker / veloparker or a sunday ride on a "relative" budget. Also got hold of these cosmics in almost new condition.
Here it is mocked up with some supeleggero bars, bontrager 100 mm stem some chinese crabon saddle. I have the superleggero stem that goes with it but it's a 120mm and that won't do for this build, so either selling it or using other bars.
what next ?
