Same tool / different tool for alloy vs carbon?

Different. A blade deburring tool will make things even worse on composites, you want an abrasive tool.

I struggled to get my Noga-type tool to reach the inside of the spoke hole. Can you get ones with longer stems? On mine, the tool body fouls the outer hole in the rim bed.

You can get all sorts of shapes, in particular there is definitely one designed to deburr the back side of through holes, so you can deburr your spoke holes from the hub side of the rim rather than the tyre side.
