Sounds like the situation you'd expect with a JIS crank on an ISO spindle - resulting in the crank being ~4.5mm closer - but then they're both ISO so that's odd.
If it was an Italian BB I'd say you'd put the cups in the wrong way around, but that's not true either, so I'm clutching at straws...
