Frankly different shoes have massively differing stack heights alone, not just between road and mtb.
I have a set of what I've had described as cyclocross shoes (with holes for front spikes) that are lower than my road shoes, up to a cheap pair of specialised which are like high heels... At least two inches different, probably closer to three.
unless your road pedals/cleats and shoes had a massive stack height then be aware that changing to mtb pedals will mean a change in stack height and therefore a change in seat height will be neccessary...
