Frankly different shoes have massively differing stack heights alone, not just between road and mtb.
I have a set of what I've had described as cyclocross shoes (with holes for front spikes) that are lower than my road shoes, up to a cheap pair of specialised which are like high heels... At least two inches different, probably closer to three.
I've fitted my bike already dude. It's perfect for me. I've switched to mtb cleats and need a cleat alignment. Just asking for any recommendations. Unless of course it makes no difference where one goes with cleat alignment?
